In a heavy-bottomed saucepan, combine the apple cider vinegar, light brown sugar, chopped onion, minced garlic, grated ginger, cinnamon, clove, allspice, mustard seeds, chili flakes (if using), and kosher salt.

Bring to a simmer over medium heat, stirring until the sugar dissolves, then cook 5–8 minutes until the onion softens and the mixture smells fragrant.

Stir in the diced apples, dried cranberries (or raisins), and lemon zest and juice.

Reduce the heat to low and simmer uncovered, stirring occasionally to prevent sticking, for 45–55 minutes, until the apples have broken down, the liquid has reduced to a thick syrup, and the chutney is glossy and jam-like. Mash a few apple pieces against the side of the pot with a spoon partway through to help build body while leaving some texture.

Remove from the heat and stir in the butter until melted and glossy — this rounds out the acidity and gives the chutney a rich sheen.

Taste and adjust with a little extra salt, sugar, or lemon juice if needed.

Cool to room temperature, then transfer to a jar or airtight container. Chutney thickens further as it cools; refrigerate for at least a few hours before serving, and store up to 2 weeks.
